Much of the work and ministry of the parish is done and/or coordinated through various Commissions. Organizationally, all of the Commissions have representation on the Parish Pastoral Council. The Commissions at St. Malachi include:

- Spiritual Development Commission
- Life Long Faith Formation and Education Commission
- Parish Life and Hospitality Commission
- Social Action Commission
- Communications Commission
- Stewardship Commission
